That inaugural season the Eagles finished 3-7 and by the third year, produced their first winning season at 11-9-1.

In 11 seasons at the NAIA level, the Eagles were 122-99-10. In 1984 Winthrop began competing in the Big South Conference in men's soccer and transitioned into NCAA Division I in 1986.
Over their time in the Big South Conference the Eagles have claimed five Big South Conference Tournament titles and have appeared in the NCAA College Cup six times. The first championship came in 2002 as the Eagles knocked off 13th-ranked Coastal Carolina 2-1 in overtime. The Eagles went on to win conference championships in 2006, 2008, 2009, and 2015. The Eagles have appeared in the NCAA College Cup in 2002, 2006, 2008, 2009, 2012 and 2015. The team advanced to the Round of 32 in 2012 after getting past SMU in a penalty shootout.
