Winthrop drops to 35-17 while Charlotte improves to 18-27.
Freddie Sultan took the loss, allowing two runs on four hits in two innings. Trevor Gay earned the win, holding the Eagles to just two hits in three innings.
Anthony Paulsen went 2-5 at the plate with one RBI and one run scored.
The Eagles scored their two runs in the bottom of the sixth.
Brad Kaczka singled and crossed the plate on a triple to right field by Paulsen. Paulsen came home on a single to right field by
Mark Lowrie.
Charlotte took a 1-0 lead with Brett Netzer coming home from on a single through the left side by Brad Elwood.
Zach Jarrett made it 2-0 in favor of the 49ers in the second inning, scoring on a single by Hunter Jones after singling and advancing to second on a sacrifice bunt.
Charlotte tacked on two more runs in the third inning. Brad Elwood reached on fielder's choice on and advanced to second on a single by Logan Sherer before T.J. NIchting singled to load the bases. Jarrett hit a sacrifice fly to score Elwood and Sherer scored on a throwing error by catcher
Babe Thomas. Nichting also tried to come home on the play but was thrown out at home.
The 49ers pushed their lead to six with two more runs in the top of the fifth.
Sherer tacked on the final run for the 49ers in the seventh inning, coming home from second on a single to center field by Jarrett.
The Eagles have a quick turnover as they travel to Longwood for a three-game series beginning on Thursday at 6:00 p.m.
